I highly recommend allowing users to format footnotes separately from body text. This is standard practice in my industry (medical communications) as well as other industries (like business). The footnotes, which are often citations or abbreviations or disclaiimers, need to be in a smaller font size and sometimes different formatting as well. This makes them less distracting from the body text.
